Wolves come to mind as the obvious possibility. Very good predators, and the pack mentality would be a good one for shock troops.

The ship might be a lab or scout belonging to the genetic scientist or perhaps the ship got tired of the killing and it turned its back on the war and left. Your locals, would probably have mixed emotions towards humanoids, running from devotion to homicidal rage but would all see the base as a holy place.
