The 3D scanner would also be limited by its resolution, plus trying to scan any internal spaces would be limited.  Plans would provide greater detail than the scan, but if you need a part now, and only have the existing model, you do what you have to do.

A shipyard on the other hand, would be able to do all that work not only on the player's ship but dozens simultaneously and because it would have the storage for materials near at hand - do it more quickly, and at least as reliably.
