I personally thought that the Hard Times and Diaspora sector books were some of the best stuff put out by GDW. You probably could have continued to role play in the ruins of the 3I without the need for a clean sweep like Virus. Still, I can see wanting to start TNE without the baggage of MT/Hard Times and the Classic stuff.
I agree that the old guard on the TML would have been pissed no matter how you swept the 3I away. I had less problem with Virus than with the "Empress Wave" or whatever was heading out from the Core.
