Assuming the systems are programmed to recognize Virus, I would agree. And, the notification isn't an annoying pop-up. =P

It would make sense that the RC ship would be able to detect infection attempts much like computers today are aware when a computer virus attempts to infect it. The exact nature of the warning that the RC crew would receive, whether it's a warning light at the communications station, a dramatic klaxon sound on the bridge, or something involving a voice amazingly similar to that of Majel Barrett giving you the bad news, I think, is left up to the referee.
