PCs can affect, if they are in the right place at the right time. Think of the poem "Want of a Nail".
Two capital ships are dueling, and the PCs favor one side. They can fire a missile to divert a small fraction of a capital ship's point defense allowing more of the other ship's missiles to get through. They can engage one side's fighters to cause a small but steady imbalance to cascade.
Or they can jump after one side's supply vessels. Fighting the Capital ship is not possible, but blowing up a fuel vessel with careful PC hijinks means the capital ship cannot travel to the next system, making the fleet noticeably weaker.
Letting loose a 1 week incubation time disease into a club preferred by the capital ship's crew means they aren't at full effectiveness when the ship arrives. (Using part of their pay to offer a 'Military appreciation night' would be a way to make it preferred.)
